Have you thought/tried booting off a boot-able DOS SD/MMC card ? In other words just using a spare "old" card as if it was a hard drive but without having to worry about the other drive for storage. Works fairly well. I would however STRONGLY advise against trying to be too clever.... no disk caching etc.
