It's mentioned in the docs. In other words, don't compress something you use a bunch of instances of at the same time (make, bash, your favorite text editor perhaps?). It wastes memory in that case. Otherwise, it shouldn't be an issue.

If the compressed item doesn't work any more, it's either using some "dirty hacks" or a genuine bug in UPX (i.e. report it on SourceForge). Always keep a backup of system files if you want to compress 'em.
